Merged meaning they're kept in place of the default versions with the appropriate properties set to allow an old relying-party.xml file to be used. There is no merging of any files in the "two files become one" sense. In fact, relying-party.xml becomes two, it's copied into metadata-providers.xml to maintain your existing metadata config until you have a chance to clean it up.
