One is running against the internal classpath of the webapp, the other is building a classpath made up of specific directories on disk. In other words, it's what I said.

Something must differ from a standard installation of the software and it isn't finding all the jars from the command line, specifically not dist/plugin-webapp/... (see runclass.sh for what it's building the path with).
