The Shibboleth Identity Provider (IDP) software can function as your
central SSO system and be installed on a MS-Windows server. So there:
Your question answered.

Now you'd still have to learn how to install and configure that (which
involves RTFM, as John mentioned).
Then learn some more about multi-factor authentication and what
options there are and how to configure them with the Shib IDP.

And *then* there's learning how to integrate your "multitude of web
applications" you said you have with your SSO server. Each application
requiring deployment, configuration and sometimes even code changes in
order to accept something else (a protocol message from your SSO
server) instead of the subject's username and password for
authentication.
