Well, that's a problem in its own right. You have to be able to update the IdP at a moment's notice and we designed it to allow for that at a cost of hundreds of hours in design work. Whatever these custom code bits are, that shouldn't impact upgrades. I have custom code all over the place when I need it, but I color inside the lines because we document the lines very meticulously.
