native.logger isn't shibd, that's the mod_shib half. I took you literally when you mentioned shibd.
Log rotation in that portion can be very hit or miss in my experience, I don't know what the issue is with it beyond the obvious fact that combining Apache's flexibility and log rotation with this stuff turns into a bit of a mess. Using syslog is perhaps the most advisable choice when problems occur.

Possibly a permission issue of some sort. As always, if you're using prefork, don't.
