So that WARN message is generated at time of loading/reloading saml-nameid.xml. But no warning/problems appear to happen while running, it honors that config just fine and sends the right response. So this is not impacting operation of the IdP. At DEBUG level all there is:
2016-12-15 12:59:52,193 - DEBUG [net.shibboleth.idp.saml.profile.logic.DefaultNameIdentifierFormatStrategy:124] - Configuration specifies the following formats: [urn:oasis:names:tc:SAML:1.1:nameid-format:unspecified]
2016-12-15 12:59:52,193 - DEBUG [net.shibboleth.idp.saml.profile.logic.DefaultNameIdentifierFormatStrategy:141] - Metadata did not specify any formats, relying on configuration alone
2016-12-15 12:59:52,193 - DEBUG [net.shibboleth.idp.saml.nameid.impl.AttributeSourcedSAML2NameIDGenerator:197] - Checking for source attribute principal
2016-12-15 12:59:52,193 - DEBUG [net.shibboleth.idp.saml.nameid.impl.AttributeSourcedSAML2NameIDGenerator:216] - Generating NameID from String-valued attribute principal
2016-12-15 12:59:52,256 - DEBUG [net.shibboleth.idp.saml.saml2.profile.delegation.impl.DecorateDelegatedAssertion:592] - Found Assertion with AuthnStatement to decorate in outbound Response
