You should never modify anything in there; I think that means you're somehow running Jetty out of that directory instead of your own. You shouldn't have to touch the unpacked distribution at all (*).

(*) I do have to chmod +x a library that Jetty includes because I use the setuid option, but that's an edge case (and it still sucks that I have to do it).
