Atlassian apps are very complex to SSO-enable. Shibboleth has little to do with it, but adding that to the mix for somebody not familiar with all the pieces makes for a very non-trivial exercise.

There is no direct integration, Shibboleth doesn't work like that. The plugins exist to get the apps to accept externalized authentication and group management.

The only documentation that exists is fairly poor, full of lots of old stuff, and is in the github project where the Confluence RemoteUser authenticator is housed. I don't know if there is a public version of the recent Jira equivalent that I ported from it.
