Those are two pretty different things, Duo isn't MFA.

The only MFA solution I'm familiar with is SecurID, and that has a JAAS module, so it plugs in trivially.

Duo is a SFA solution that depends on other SFA methods typically, but I think a basic implementation that doesn't try and skip password prompts should be fairly simple to adapt the password flow to include.

Fancier things will be harder, and probably depend on people willing to read some code because it will be a while before that kind of developer documentation will emerge.
