For what it's worth, the first Shibboleth 3.x install fest, at least, had a good bit more Linux users than Windows, at least going off of memory. I don't know if that is representative of deployment at large.

Performance wise, as has been mentioned, the IDP and servlet container are java based, so performance will largely have to do with the implementation of the JVM.
