It really depends on the configuration and what's breaking, but there are
various commands involved and interactions to deal with to prevent
problems.

As a start, see ShibCompatValidUser, which is a likely source of problems.
In a nutshell, it's very likely you'll have to make adjustments globally
to align with the necessary htaccess rules.
