Moodle with Shibboleth auth - can i protect content without accessing auth/shibboleth/index.php?

If you have set up the moodle plugin correctly then any location in moodle that requires auth will be directed to the login. As Peter mentioned set your Apache configuration up to use lazy sessions at your base moodle point for simplicity (this will fix your issue).
