Configuring protected resources has nothing directly to do with
application overrides, those are separate features. You need to understand
the difference first before deciding what to do.

There's no difference other than the general advice to use Apache commands
in one case and the RequestMap in the other. The rest is the same, you
have to associate the applicationId you want with the resources.

If it's not working, then your Site mappings are wrong most likely.

You very likely do not want to make those separate applications. The wiki
cautions against this and explains why, it's fairly complex to do.

Did you read the NativeSPApplicationModel page? What is it that you think
using overrides is necessary for in your case?
