I don't know about the Windows case, but for UNIXish systems, you need 
to make sure the directory (/etc/shibboleth in your case) is writable by 
the shibd user.

Personally, I wouldn't put a metadata backing file in that directory - 
I'd make a separate subdirectory (or put it in /var somewhere), since 
really shibd shouldn't be able to do things like overwrite your other 
config files...
