Shibboleth SP - Yum update issue

yum update wiped out the shibboleth2.xml file and may be other files.
Is it a bug or a expected behavior ?

I was expecting something like httpd.conf.
The new conf shows up as httpd.conf.rpmnew or the old file gets saved as
httpd.conf.rpmsave.
