I'd just file a bug, you did all the leg work. It's possible it's a Java parsing bug or limitation we can't do much about, still worth checking though, and seems unlikely since you managed to do it in Javascript.

Attaching the cert would be necessary, we don't need a private key, we can unit test with the resulting cert loaded into the relevant place to reproduce.

With the changes in 5.2 your JSR script will be usable as a workaround regardless, I added a Function c14n variant.
