Note that this is not the way to get a system that will behave like
your existing IDP, see the warnings on both the Upgrading as well as
Release Notes pages in the Shibboleth IDP 5 wiki.

Might be what Peter suspected, if so that's a very old problem by now:

I'd also suggest removing the Tomcat Manager application as it's not
needed but may pose a security risk later.
