Shibboleth IDP Upgrade from V4.0.1 to V4.1.2

That's not a full listing of the contents, it's only one level deep, but when you did it before, the full contents were almost certainly not the same, which is shown by the fact that the error changed.

I would guess your Tomcat work tree is perhaps corrupt and holding on to old files and the running app is not clean.
