rpm-update shibboleth from version 2 to version 3

Yes, and then you follow the documentation to correct warnings and update settings after the system is working again.

That isn't how RPM packaging works. An rpmnew isn't a correct file, it's a copy of the file that would have been installed if the package wasn't being upgraded.
