idp upgrading risk : applying current config/settings

1) I'm starting off with shib idp 3.3.3. So far I've made changes to
idp-home/conf
idp-home/conf/intercept
idp-home/credentials
idp-home/edit-webapps/WEB-INF/libs
idp-home/edit-webapps/WEB-INF/web.xml
idp-home/flows
idp-home/messages
idp-home/metadata
idp-views

When its time to upgrade, will any of those changes be wiped out? I see
edit-webapp may act as an overlay but not sure about the other
directories/files.

2) Is there an ideal location to update the error.vm? Or do I just edit
directly in idp-views?
