Yes, you want to be aware that there are any number of added options etc. that you will not automatically pick up when you do an upgrade. And changes to any file in conf/ will not be applied automatically, you have to manually check and do it. The release notes do, of course, generally alert you to what you might want to look at.
p.s. For example, the ldap.properties had a property added for responseTimeout (and the use/reference of that in the conf/authn/ldap-authn-config.xml file), and removed having a property for idp.attribute.resolver.LDAP.returnAttributes. Again, you don't get those changes without comparing the new version that the Upgrading will save in the dist/ directory against what you currently have, using the Release notes to guide you in terms of which files you might want to look at.
