The only way to get that error is to change shibboleth2.xml and add a native.logger. Don't do that. There is no other way I know of to get that to fail on an RPM-installed version. It shouldn't have anything to do with the underlying problem, but at the point that you make changes to the configuration that don't need to be made I have no way to know what else you did that's also incorrect.
