The intended way is bin/reload-service but either way, that means the entire configuration of metadata sources should have been reloaded from scratch in whatever form it was in at that point, and nothing you mentioned about filenames changing or any of that would be true, so your description just doesn't match any behavior I understand or can speak to. It was also not technically precise enough to really follow, which Brent outlined.
