The Duo support in 3.3 is agnostic as to the first factor. It just assumes that an identity to feed into the Duo API is available in a standard way, so any compliant login flow that does that will work unmodified. I don't know if any flow not provided by us is implemented fully correctly. Many are not, certainly, but most of them will be close.
