Well, all I can tell you is that's not applying, but I can't give you any solution to determine why not. It's pretty much got to be an Apache issue somewhere. Whenever these things pop up, the solution is always "oh, I found that setting I didn't know we created".

Overrides really don't factor into it, but if you collapse the whole thing to the default applicationId, and that works, then I'm lost, that's just not how the code works.

shibd has nothing to do with this. This is all module processing and content rules.
