Conflict with SharePoint 2013

The vendors did some testing and found that the offending module in SharePoint 2013 was FederatedAuthentication (which makes sense). They worked around it by creating a new web application that uses classic mode authentication and setup Shibboleth on a subsite. Since that site doesn't use the FederatedAuthentication module, no issues with Shibboleth.
