Multiple Domains

We have a hosted alert system that authenticates against LDAP. However, we currently have two separate domains and the hosted alert system only allows for one authentication source. If we install Shibboleth on a single server internally and point the hosted alert system it, can Shibboleth search both domains?

If so, when doing the install of Shibboleth what would I put for the “What is the name of the Active Directory Domain that this IdP will serve?” and also for the “What scope will this IdP assert?”  Would I put one of the domains as this is not important or do I put both domains there?

Any guidance or links on this setup/issue would be appreciated.
