Just rerunning the installation script will not regenerate the certificates or change existing configuration files, by design.  I would archive what you have at a different path and start with a fresh install at the default path as the safest and most easily repeated and documented method.

Alternatively, you could use the specific scripts in the bin directory of the distribution if you know how they work and precisely what you want.
