If you follow the directions in the wiki, that's basically it, all the files are provided there. Understanding the internals is something else, but the only difference between doing it by hand and using the installer is that in the former case when something's wrong, you can get help to fix it and count on the result sticking.

It's really that simple.

Upgrading the container is also trivial now because you just upgrade by unpacking a new version, resetting the JETTY_HOME location, and restarting. Same trick applies to Tomcat now with their TOMCAT_BASE split.

But in any case, you asked about best practice.
