IdP upgrade - Shibboleth IdP V3 Setup Wizard Ended Prematurely

Sorry, I don't understand what you mean by ' is just use the normal installer from the command line with the regular distribution'?
Also I've tried installing it with and without Jetty but I get the same error ' Shibboleth IdP V3 Setup Wizard Ended Prematurely'.

If you're installing it without Jetty, the simple workaround is just use the normal installer from the command line with the regular distribution. Upgrades are essentially the same anyway, just "install" again with new versions.
