NativeSPApplicationOverride - Troubleshooting help

First off I wanted to mention that the article of:

NativeSPApplicationOverride

is a great article and it has helped myself along with my colleague (CC'd)
quite a bit in how it relates to the installation/configuration of
Shibboleth SP Module.

With this being said (in sprite of the mention of "Assuming you're unlucky
and actually need to create an additional application in the
configuration"), we are running into a problem where our second application
is not displaying the header attributes that come from the SAML assertion.

What is strange is that we have defined a second entityID for the second
app but if we look within the SAMLRequest, it places the default app's
entityId. And what makes it even stranger is that also within the
SAMLRequest is ACS URL of the second (which I would expect)

We can see the values associated to the Session but we are not able to read
the headers, unlike the default app which we can read both.

Our Default application works as expected but it is our second application
that is giving us problem.

I was wondering if you by chance had a moment for us to bounce some
questions off of you/validate our sanity when it comes to the different
files associated to the Shibboleth SP Module?
