Migrating from Windows 2003 to Windows 2012

We are currently attempting to migrate legacy IIS applications from our 2003 servers to Windows 2012 r2 servers, but have run into issues on how to configure Shibboleth on the 2012 server.
Has anyone successfully migrated Shibboleth applications to 2012 r2?
Specs:
1. Incrementally migrate multiple applications under a single website from Windows 2003 x32 (IIS 6) to Windows 2012 r2 x64 (IIS8)
(https://webapps-webdev.uc.edu/harp, https://webapps-webdev.uc.edu/facdev, etc.)
2. Shibboleth 2.4.3 x32 is installed on both servers.
3. IDP version is 2.3.8
4. Servers are load balanced with traffic controlled via F5, BigIP data groups and iRules.
5. The intent is to build an application on our new Windows 2012 server, then force traffic to it by utilizing BigIP data groups. There are approximately 50 applications.
Once the migration is completed, the 2003 server will be shut down and the 2012 server will upgraded to latest version.
