Metadata validity interval and fun with timezones

As far as I know, Java is using the system's timezone setting. If someone knows of another place to set this for Java that I'm missing, please let me know.
We didn't have this problem before because we just moved to JDK 6.0.45 from our very ancient version that was using the 2009S tzdata. I suspect changes between 2009S and 2012I did something to impact our setup.

A large chunk of Europe changed last weekend. I am not saying that has anything to do with anything, but there you go.
