That's the relevant clue. Tomcat is seeing handler requests that should be handled by Apache.

Either mod_shib isn't even loaded, or the AJP proxy config in Apache isn't ensuring the handler requests don't get proxies to Tomcat.

A reboot breaking means the Apache config changed at some point but wasn't restarted until now, which is a common but dangerous thing to do.

Without knowing what changed, that's all that's evident.
