Is it safe to manually alter IDP metadata?

You can remove anything that you don't use or support.

The local file is largely irrelevant unless you're trying to keep it in
sync for your own purposes.

The only metadata that matters is what you provide to others. What they'll
accept, use, or reject will vary by federation or partner. Doing that
locally will do nothing helpful or harmful.
