Yes, I think Nate is confused by your terminology here. If you mean a
server side script, then it may have no role to play here at all, or it
may be a protected resource that needs to consume REMOTE_USER or other CGI
variables, or it may be a trigger script that generates a redirect to the
SP at /Shibboleth.sso/Login to get a request to the IdP sent.
Reading the documentation is where you need to start.

That is almost certainly the case. If you're doing anything directly with
SAML, you're either off base in some way, or we're not following your
problem description.
