$IDp_home$ and context initialization

We have compiled the latest stable rel version of idp and got the war file to deploy ; however the context initialization is looking for several 
XML files such as internal.xml etc
And we literally substituted $IDP_HOME$ with c:/dir (for now it's windows ) in all before compiling the war file (java ) ; of course we copied 
Resource files that come with distribution to the c:/dir with right directories 

Our issue now seems the shib context initialization is looking for Linux style 
/c:/dir/..XML and throwing errors that it can't find the files 

Any pointers to how to get this resolved would be highly appreciated
