The templates reference an alias, but not that file directly, and they aren't overwritten on an upgrade, but the actual logo file is gone. People have continually refused to stop using it on their own pages, and that makes the project look bad, so I finally removed it.
The logo file is in a "read-only" location, and no production system should ever be referencing it, which is why I was fine removing it. If that breaks, it's a clear signal that something wasn't done to finish customizing the files.
