In my head, I was thinking it worked the way the plugins do, with the “old” state established with the old classpath.

If you think it’s cleanest to do it in the installer then I would just have a list of modules to enable after upgrades, separate from the list to enable on new installs.

But I’m fine having the modules signal that too if you prefer it.
