So I go carried away and tried this. Addtional to the above I had to add an ACL to

* HKEY_LOCAL_MACHINE\SOFTWARE\WOW6432Node\Apache Software Foundation\Procrun 2.0\shibd_idp
* C:\Program Files (x86)\Shibboleth\IdP\jetty-base\start.d
* C:\Program Files (x86)\Shibboleth\IdP\conf
* C:\Program Files (x86)\Shibboleth\IdP\credentials

Not sure why I needed to add the last 4 - perhaps because the installer given them ACLs
